The BMW E46 pollen filter (microfilter) sits behind the glove box or beneath the engine-bay cowl panel depending on build date, and its job is to strip pollen, dust, and fine particulates from the fresh air drawn into the cabin. On the E46 chassis — produced from 1998 to 2006 with engines ranging from the M43 four-cylinder to the S54 straight-six in the M3 — the filter housing is notorious for collecting standing water when the cowl drain becomes blocked, turning the filter into a mould incubator that pumps contaminated air directly into the passenger compartment. This guide covers inspection, drain clearing, mould remediation, and filter replacement so the system works as BMW designed it.

Why it matters

The pollen filter is the only barrier between outside air and your lungs while driving. On the E46, a blocked cowl drain routinely floods the filter housing, and a saturated filter becomes a petri dish for Aspergillus, Cladosporium, and other mould strains that circulate through the blower motor and into the cabin. Beyond occupant health, standing water that is not removed migrates toward the blower motor housing and eventually into the ECU/fuse box area under the bonnet, causing corrosion and electrical faults that cost hundreds of euros to diagnose and repair. A 30-minute inspection every 15,000 km or annually protects both the passengers and the car's electronics.

If you delay

  • Green — 0 to 5,000 km overdue

    Filter efficiency declining but no symptoms yet. Airflow is marginally reduced and fine dust begins to accumulate on the evaporator face. No damage, purely preventive.

  • Amber — 5,000 to 15,000 km overdue

    Noticeable reduction in blower output at all fan speeds. If the cowl drain is partially blocked, water begins pooling in the filter tray. A musty smell appears when the blower is first switched on. Blower motor bearings begin to work harder, shortening motor life.

  • Red — 15,000 to 30,000 km overdue

    Active mould growth inside the housing. Persistent musty or sour smell in the cabin regardless of fan setting. Blower motor current draw increases, stressing the fan resistor pack — a €60–120 part. Water may reach the footwell area under the passenger dash.

  • Black — 30,000 km+ overdue or multi-year neglect

    Housing drain fully blocked, standing water confirmed. Mould spores circulate through the entire HVAC duct system, requiring full duct disinfection. Water ingress into the blower motor causes bearing seizure (€80–200 part) or, in severe cases, tracks along the wiring loom to the main fuse box under the bonnet — a €300–700 electrical fault. Evaporator core may show early corrosion.

What you'll encounter

  • The filter will be more compressed and darkened than you expect. New filters are white and fluffy; a used E46 filter is typically brown-grey, flattened to half its original thickness, and may hold its compressed shape when removed. This is normal for any filter over 15,000 km but still confirms it needed replacing.
  • You will almost certainly find leaf debris, pine needles, or seed casings in the filter tray beneath the filter. This debris is what blocks the drain. Even if the filter looks acceptable, the tray may have a centimetre of decomposed organic matter sitting in standing water — bring a cloth and a small brush.
  • The cowl drain is harder to locate and clear than any guide suggests. It is a small rubber-tipped or open plastic tube at the lowest corner of the scuttle tray, often buried under a fold of weatherstripping. You will need to feel for it rather than see it. When it is cleared, water will run out immediately if any has pooled — have a rag ready.
  • On E46 cars older than 10 years, the housing lid clips will feel locked solid and you will instinctively apply more force — this is exactly when they snap. The correct technique is to push the clip inward toward the housing wall while simultaneously lifting; squeezing straight up breaks them.
  • The most common mistake on this task is replacing the filter and closing the lid without clearing the drain or drying the tray. The new filter then sits in the same damp environment and develops mould within weeks. Always clear the drain and dry the tray first — this is the step most DIYers skip.

Known engine weaknesses

  • E46 cowl/scuttle panel drain blockage: Leaf debris accumulates in the plastic trough that runs across the base of the windscreen. The single drain hole on each side of the trough blocks completely within 2–3 years in tree-lined parking environments. When blocked, the entire filter housing fills with rainwater — this is the single most common E46 HVAC failure and affects every engine variant equally.
  • E46 blower motor resistor failure: The fan speed resistor pack, located in the heater blower housing downstream of the filter, is sensitive to moisture and heat cycling. A chronically wet or heavily clogged filter accelerates resistor pack failure, causing the fan to operate only on speed 4 (full speed). Replacement costs €60–120 in parts and is entirely avoidable with routine filter maintenance.
  • E46 microfilter housing lid clip brittleness: The plastic retaining clips on the filter housing lid harden and become brittle with age and heat cycling. On pre-facelift cars (1998–2001) these clips are over 20 years old and will often snap rather than flex on first removal. This is cosmetic and does not affect filter sealing if the lid sits flat, but replacement lids are available and inexpensive.
  • E46 footwell water ingress via HVAC: On cars where the cowl drain has been blocked for an extended period, water overflows the scuttle tray and enters the cabin through the fresh-air intake aperture, soaking the passenger footwell carpet. This promotes carpet mould, accelerates floor pan corrosion from the inside, and can reach the passenger-side fusebox on early models.

Parts verification

Before starting, confirm the following: The pollen filter box should state compatibility with BMW E46, and cross-reference the part against your VIN if ordering online. The E46 uses a rectangular panel-style microfilter — approximately 270 mm × 215 mm × 30 mm for most variants; the M3 (E46/M3) uses the same filter. If the filter you received is significantly smaller, thicker, or has a different frame geometry, do not install it — it will bypass air around the filter media. Place the new filter alongside the old one before disposal: the frame dimensions should match within 2–3 mm and the media should be the same orientation (most E46 filters are directional — an arrow or the word 'AIR FLOW' on the frame indicates which way airflow passes through; confirm this matches the housing). Check that the HVAC cleaner spray (if purchased for mould remediation) is labelled safe for plastic and foam — some aggressive cleaners attack the blower motor foam seal. Common mis-ordering error: some suppliers list the E46 and the E39 filter interchangeably in their catalogue — they are not the same size. If in doubt, use the BMW part description 'Microfilter / Pollen Filter' with chassis code E46.

Tools required

  • Inspection torch / LED work light
    Any bright handheld torch
    You will need both hands free for the clip manipulation — prop the torch or use a head torch so you can see the housing clips and drain hole simultaneously.
  • Thin stiff wire or pipe cleaner
    Approx. 2–3 mm diameter, 200 mm long — a straightened wire coat hanger works
    Used to probe and clear the drain hole. Do not use anything sharp enough to puncture the plastic drain tube. Insert gently and rotate rather than forcing.
  • Small soft brush
    Any paintbrush or detailing brush, 20–40 mm wide
  • Dry cloths / microfibre rags
    At least 3 — one for the tray, one for your hands, one for wiping the housing lid seal
  • HVAC / air conditioning disinfectant spray
    Foam or spray type, plastic-safe — Liqui-Moly KLIMA-FRESH or equivalent, available in NL/DE for €8–15
  • Nitrile gloves
    Standard workshop nitrile, any size that fits — mould spores and decomposed organic debris are present

Parts required

  • Pollen / Microfilter — BMW E46
    • OEM Equivalent (Recommended) Mann+Hummel FP 26 010, Mahle LAK 62, or BOSCH 1 987 432 062 — all are OEM-supply manufacturers for BMW. Available in NL/DE for €15–30. These are the same filters BMW installs at the factory, without the BMW roundel on the box.
    • BMW Genuine Available from any BMW dealer or BMW online parts store. Expect €35–55 in NL/DE. Identical media to OEM equivalent but carries BMW packaging. Justified for peace of mind or if you want a confirmed fit.
    • Budget Unbranded filters from online marketplaces at €5–10. Filter media density is inconsistent and frame tolerances are looser — risk of air bypassing the media. Not recommended for allergy sufferers or if mould remediation is the primary goal.
  • HVAC Disinfectant Spray (conditional — only if mould is found)
    • Standard Liqui-Moly 4087 KLIMA-FRESH, Sonax Air Con Cleaner, or equivalent foam spray. €8–15 in NL/DE. Use only if mould or persistent odour is found during inspection.

Procedure

  1. Park the car on a flat surface, switch the ignition fully off, and open the bonnet. Leave the windows closed — you do not want disturbed mould spores entering the cabin before you have assessed and remediated the housing.
    WhySwitching off the ignition stops the blower motor and closes the fresh-air flap on most E46 variants, preventing loose debris from being drawn further into the duct system while you work. Keeping windows closed contains any spore disturbance to the engine bay.
    Look forThe bonnet release lever is a yellow-tipped handle under the driver's side of the dashboard. The secondary bonnet catch is a plastic lever at the front centre of the bonnet gap — push it to the left while lifting the bonnet.
    Stop ifPut on nitrile gloves and safety glasses before opening the housing. Mould spores and decomposed organic material are present in neglected filter housings and should not be inhaled or get into your eyes.
  2. Locate the pollen filter housing in the engine bay. On all E46 variants, it is positioned at the base of the windscreen on the passenger side (right side in RHD, left side in LHD cars), inside the plastic scuttle/cowl tray beneath the windscreen wiper arms.
    WhyKnowing the exact location before removal prevents fumbling and accidental damage to adjacent components. The E46 filter is accessed entirely from the engine bay — there is no glove-box removal required, unlike some other BMW chassis.
    Look forThe scuttle tray is the black plastic panel that runs across the full width of the car at the base of the windscreen. The pollen filter housing is a rectangular black plastic box approximately the size of a large hardback book, with a ribbed or flat lid secured by two or three plastic clips. It sits inside or immediately adjacent to the scuttle tray on the passenger side. You will see a rubber seal around the lid perimeter.

Verification protocol

  • Check
    Housing lid clip engagement
    Expected
    Both/all clips audibly clicked home, lid sits flush with no rocking when pressed at each corner
    If wrong
    Re-open, check for debris on the lid seal mating surface, and re-seat. A lid that rocks on one corner has that corner's clip not fully engaged — press directly above the clip.
  • Check
    In-cabin airflow smell at vents after blower is run for 60 seconds on Speed 2, fresh-air mode
    Expected
    Clean, neutral air with no musty, earthy, or sour smell
    If wrong
    Switch off blower. Re-open housing and inspect for mould patches missed during cleaning. Apply HVAC disinfectant spray to housing interior, wait 5 minutes, wipe, reinstall filter, and retest.
  • Check
    All four fan speeds functional
    Expected
    Speed 1 = gentle airflow; Speed 2 = moderate; Speed 3 = strong; Speed 4 = maximum with slightly increased fan noise. All transitions are smooth.
    If wrong
    If speeds 1–3 are absent and only Speed 4 works, the blower resistor pack has failed — this is a separate E46-specific repair unrelated to the filter service.
  • Check
    Scuttle tray drainage after next rainfall or simulated rain (pour 500 ml of water into the tray centre)
    Expected
    Water drains within 2–3 minutes, no pooling remains
    If wrong
    Drain is still partially blocked. Re-probe with wire, this time working the wire in a circular motion to break up any compressed debris pushed against the tube opening rather than cleared.
